When you first setup the square account they put in a small amount to your bank account and then a debit it back out to validate the bank account. Perhaps you ran the transactions while this was still in process?
Another couple of things to check.
1. Look at your account history and payment history at squareup.com/payments. (You will need to login). You can see both sales history and payment history. At the bottom of the page you can download the file to a spreadsheet which makes it easy to see the detail of sales tax and square fees that were charged for each transaction.
2. If you see all three transactions but don't see the deposits on the deposits icon page then I would pull up the credit card company webpage that you used for the test to see if in fact your card had a charge in that amount. (hint: always charge different amounts so that you can see which one is missing. Everything at $2 means you can't isolate a problem, or at least it is harder).
3. If your CC got charged then the quickest way I have found to ask questions is the @SqSupport on twitter. Email to them is fine but seems to take longer.
