It does...
It's actually been extremely intelligent about the whole affair. It immediately recognized the second monitor and it writes two separate profiles following the two different calibrations. This, even on an old MacBook Pro from 2008.
I figured out my problem...I was doing something wrong with the calibration software. Now the two screens match (within reason) and I can sleep blissfully tonight.
